sata 2= dvd burner/reader etc?
or
sata 1= dvd burner/reader
sata 2= hard drive?
which one is commonly used and works betters?

Personally I would put the hard drives in the number 1 SATA slot, although it doesn't make a bit of difference.

just remember if you have to unplug the hdd with the os on it to plug it back into the same sata port on the mobo, because my mobo wont recognize the os if i dont.

That shouldn't be a problem. Just go into the bios and make sure the drive is still in as boot device....
