Well I'm making a system right now and the 24 pin connector is scaring me. One of the pins on the main 20 pin connector is missing. I'm talking about the gold colored parts inside each hole. Is this normal?

On a 20+4 pin connector (like you have) it is normal. 
If it were just 20-pin, then something would be amiss.
If it were just 20-pin, then something would be amiss.

As imsati has said, that's normal. To elaborate, it was previously used for the -5V rail which was removed in a recent revision of the ATX spec.
