Problem I have encountered seems to only happen when both HD's are connected, I've checked both drives but none are showing any errors. Cables are checked, swapped, new ones bought...

At times I can have the PC on for weeks, transferring data back and forth to see if anything happens, all works fine, sometimes it crashes straight after booting up, when it reboots second HD has 'disappeared' and no short-cuts work.

It smacks of a HD error but no checks pick anything up, have also removed second drive, installed OS on it and it works fine...

Any clues as to what could be happening?

Are those SATA or IDE drives? If there IDE, make sure only one is set to master, and the other to slave, or both on CS.

Are you sure they are master/slaved correctly? This is a very common problem when they are set incorrectly.
